TLS server vs public/private key authentication

I’ve got a server application written in Java that is based on the following architecture:

web service is running as a separate process
authentication is done by JWT

With TLS security, the client (browser) sends a request to the server, this server verifies the JWT and then replies. If the JWT is valid it sends back the credentials. I think that this is a common use case (correct me if I’m wrong).
I’ve got a similar server application running on the same machine. In this case the JWT is signed by the private key of the server, so the credentials are sent directly to the client (with TLS) without being authenticated by the server first.
I’m worried that this scenario could be hacked. In a way the private key is visible to anyone (the users of the machine), so they could potentially intercept the request and change the JWT.
Is this a valid security concern or am I just being paranoid?
